Could Virtuemart be the bottleneck? for the rest its pretty much a clean install.

If virtuemart has a lot of files, that could be the reason... You can also exclude some folders via the settings, that would lower the amount of data that has to be written to the database. If you add those folders later you'll get the files reported in the check run as "added".

FYI I added:

/cache;/administrator/cache;/administrator/components/com_virtuemart;/components/com_virtuemart

to the exclude and that did the trick, so it must have been virtuemart

I am experiencing the same problem. On pressing Initialize Now! the page loads but it does not reflect the scan. It still says it has not been run.

When run from the browser the script looks ok (as far as I can tell) with many lines "ADDED". Script starts with the following:

22:54:51: Initialize check run.
22:54:51: Read filesystem.
22:54:54: Read database.
22:54:54: 13250 Files read.0 Files in database.
22:54:54: Done checking database. 13250 Files remaining.
22:55:01: Checking folders.
22:55:03: 2408 Folders read.0 Folders in database.
22:55:03: 15658 inserts in 'big' query.

I tried excluding many folders including in the end /administrator;/components.

Still no change. Any other suggestions?

I had the same error,

in the next lines after

"22:55:03: 15658 inserts in 'big' query."

is there

"Got a packet bigger than 'max_allowed_packet' bytes SQL=INSERT INTO `jos_guardxt_files`"

I run www.jms2win.com/ multisites and gallery2 on the site, I solved my error by excluding the following folders

/multsites;
/template;
/gallery2;

Try excluding your templates folder and see if it will run or remove templates that are not in use.

Yes I was getting the error you mentioned. I excluded
/cache;/administrator;/components;/templates and finally had success.

Now I will try reducing the exclusions and see how we go.
